This superfamily represents the sigma-54 domain that binds core RNA polymerase and triggers the initiation of transcription. The structure of sigma-54 comprises 2 subdomains: the N-terminal is a four-helical subdomain with negative charge that most likely binds to the core polymerase, while the C-terminal is a three-helix bundle with positive patch that binds to the DNA PMID:19426742. This domain makes a direct interaction with the core RNA polymerase to form an enhancer dependent holoenzyme PMID:10894718. The centre of this domain contains a very weak similarity to a helix-turn-helix motif, which may represent a DNA binding domain.
